Research Assistant – Primer & Targeted Sequencing Panel Designer

  • Design highly specific and uniform primers and multiplex PCR amplicon panels for targeted resequencing of cancer genes, hotspot mutations, fusions, CNVs, and other variants of interest.
  • Perform in silico validation of primers/probes using tools such as Primer3, NCBI Primer-BLAST, BLAST, UCSC In-Silico PCR, Primer-BLAST, mfold/UNAfold, OligoAnalyzer, AutoDimerv1, Multiple Primer Analyzer, etc.
  • Assess and minimize primer-dimer formation, off-target amplification, GC bias, and coverage imbalances in multiplex reactions.
  • Design and maintain custom target BED files, manifest files, and panel metadata compatible with major NGS pipelines.
  • Collaborate with wet-lab scientists to troubleshoot failed targets and iteratively improve panel performance (coverage, uniformity, sensitivity for low-VAF mutations).
  • (Optional but valued) Design qPCR/RT-qPCR primers and TaqMan/Molecular Beacon probes for validation or orthogonal confirmation of mutations.
  • Document all designs, parameters, and performance metrics in a clear, reproducible manner (version-controlled repositories preferred).
  • Stay up to date with new tools (e.g., Primer Pooler, Pane Lapp, Open Primer, Amplicons, Panel Design, etc.) and publications on primer/design best practices.
